The game mode states that the mission cards are drawn at the start of the game, but don't cycle the first time until the start of the 3rd round - so potentially some objectives might stick around for the whole first two rounds. How often can you score those? Once during round, or once each in total? And what about mission 9, can you place tokens from it once on round 1 and once on round 2?

The game mode states that the Mission cards grant additional ways to score points. Each individual mission says when you score points from it (end of round, when X happens, etc etc). If it allows itself to potentially be triggered multiple times then that's what it does.
Mission Card 9 allows you to place tokens "Once this Round, when X happens". By that text, you can do it every round, as long as the trigger is met.

The use of "this round" in the text of mission 9 inplies that it will only be in effect for a single round (at a time). We nerf a clarification on what's intended from the rules team.

The effect of being able to place tokens on a unit happens once in a round. Gaining the VP happens whenever the unit is destroyed, nothing suggests it has to be the same round the tokens are placed, or that those tokens are ever removed.

No, it happens "once this round." Which is a different statement. Like I said, it's unclear, we should wait for some official word.

I'm still trying to understand what your actual question is here. Are you asking if the enemy has to be destroyed IN THE SAME ROUND that you place the VP? If so, no, those clauses are separate on the card. If you're asking if the effects can happen multiple times if the card is in play over multiple Rounds, then again I quote as I did before, that there is nothing beyond the "once per round" clause.
